12G Extreme 4K HDMI audio capture

I'm capturing footage via the above card in Media Express which I then want to author to Blu-ray and/or DVD for archiving.
The video source has stereo audio, but when I drop the captured file into my authoring software (TMPGEnc Authoring Works 5) it recognizes the tracks as two separate mono tracks.
Is there a way to capture the two mono tracks as a singular stereo track in Media Express?
