Hyperdeck Studio DNxHD Audio Separate MXF

When recording using the DNxHD codec on our Hyperdeck Studios (Pro and 12G) audio channels 1 and 2 are recorded into two MXF files (A1 and A2) separate from the video file.
Is this working as intended? If so, why aren't the audio channels embedded into the video file similar to ProRes? Also, what is the preferred method for merging these three MXF files (video, audio ch1, audio ch2).
