Optical Flow issue

Having a strange issue with optical flow. Received project from the client where Optical flow was involved in almost 90 % of clips. When trying to grade it and the optical flow is turned on some masks are off so rotoscoping is almost impossible. When changing to project settings all works fine. Is that a bug? Is there any solution? Anybody encountering this problem?
