What is the best way for me to get my after effects animations into my ATEM 1 M/E for live use?

In After Effects, export it as File-Sequential PNG.

Then it I can import that into the atem control software and play it with motion?

It looks as though that way doesn't allow me to include alpha. I need to be able to have the alpha channel.

Oops, sorry, gave ya the wrong info. In After Effects, render it as "TIFF Sequence with Alpha".
