Tips on handling mattes and vfx versions

Hi,
I am looking for advice.

Whenever I have a grade of a VFX that uses some mattes every time I add the new version of the vfx it is quite of a pain.
Mattes goes all over the place, cannot make it work consistently nor with conform lock neither using apply grade.
- Matte used in the grade link to no matte or to a wrong one.
- Sometimes the "alpha input invert" on of the nodes using a matte is reverted to deafault moving the grade to the new VFX making it a pain to reconstruct it.

Any tips on a stable workflow for this?

Could you please clarify? You are doing VFX in Fusion and then color grading in Color, right? And you're saying that you make a change in Fusion and then Power Windows in Color disappear or no longer track the image properly?

I can't quite figure out the actual flow here. When you say VFX, does this involve moving things around the image in Fusion? I don't think so, because there would be no expectation that a Power Window track in Color would match something that's no longer there, but I can't figure out what you mean.
