Auto Align Clips takes into account trimmed parts

I have multiple takes of a music video and I want to synchronize them with the music track by waveform, there are some unwanted parts at the beggining/end of each clip with people talking etc..
I trimmed the unwanted parts in the timeline but sync failed on most clips.
I created a sub-clip for each trimmed clip and placed it in the timeline, this time the sync was successful which means that the auto align takes into account the unwanted trimmed parts.
