I haven't done this in practice, but the idea I have on how to approach a music video with multiple takes is to send the on-set playback both to speakers for the performers to hear, and to the camera to make sync in post easy.
I would then use Multicam, synced by audio, to edit the project.
If the project is already shot without doing that, then you will have unnecessary difficulty. You'll have to sync up manually with a 'best guess' approach.
