I don't know how to transfom my new sky correctly with the tracker information. I managed to track the clouds with 2 tracking points: one for the first 500 frames, one for the rest.

When I connect the transforms of my new sky to the tracker, how do I tell it 'use tracker 1 one for the first frames, tracker 2 for the last?
Of course I could use 2 transforms one after another and keyframe them on and off. But how do I do so without a visual 'jump' in-between? Telling tracker 2 to use it's relative position?

I hope this makes sense.
Any help from the dedicated tracking gurus greatly appreciated.

In this case - if I read what you did correctly - you're better off using just one tracking point.
Track those first 500 frames and then set the tracker to 'append' mode, move your tracker to the new pattern to be followed and track along. This will cause the path to be nice and continous (as long as you continue tracking on something that's at approximately the same 'depth level' in your shot.)
