From the manual.

ATEM currently supports the following video standards:
SD 525i/59.94 NTSC
SD 625i/50 PAL
HD 720p/50
HD 720p/59.94
HD 1080i/50
HD 1080i/59.94

Note: Up to and including 3.1.1 (we are now on 3.3) there was (apparently unofficial) support for 60Hz (rather than 59.94). There are numerous examples of scalers / cameras / video cards which don't seem to have an option for 59.94 so output at 60hz instead. BMD has committed to re-enabling that support soon - but we don't have any official word on when it will come back. I hope very soon.

However... oddly... the TVS with 3.2/3.3 still seems to support devices connecting at 60Hz (e.g. 720p60).

EDIT: corrected firware revisions above (3.1.1 was the last firware which had support for 60hz inputs on the 1ME)

Then I could go back my ATEM Television Studio to version 3.1.1 and function normally with 720p60?

60hz devices still work with a TVS that has 3.2 firmware. I have not tested 3.3 yet as there seemed no point as I only have a 1ME and a TVS so the Supersource is irrelevant.

Are you sure? The 60hz feature was removed with the introduction of the Audio Mixer, not super source. So I think it would need to go back to 3.1.x

Yep. Absolutely positive. My TVS still works with 60Hz devices attached with 3.2 firmware. I have 100% verified this (my TVS has the audio features). It surprised the heck out of me when I was trying to figure out what was going wrong with my 60Hz devices attached to my 1ME that suddently didn't work with 3.2 firmware.

So currently... I have a temporary workaround which is where I use my TVS basically as a 60Hz to 59.94Hz "frame sync" where I plug my Scalers and other 60Hz devices in to that... and take the program output in to my 1ME.

This is what had me believe it hopefully would not be a very difficult feature to add back in to the 1ME - as 3.2 on the TVS still supported 60Hz.
