I'm not entirely following, the scanner runs at full res whenever you run it unless it's at a smaller format like 16mm, you crop whatever part of the image is sprockets and frame so you have more real estate when there's no audio. The audio is extracted afterwards so having a film with or without audio has no effect on the capture process. And it's always a good idea to scan emulsion side up, also because you don't want the emulsion to run on the sprocket wheels surface.
