When you have the HyperDeck set to DNxHD MXF, you should have three files for each clip (one for the video and two for the audio). So if you recorded one clip onto the SSD then docked the SSD to a computer you'd see something like:
Capture0000A1.mxf
Capture0000A2.mxf
Capture0000V.mxf
These are the files you would place in your Avid MediaFiles/MXF/1 folder.
If you are getting .mov files, you'll want to connect your HyperDeck back up to your computer via USB and confirm that the HyperDeck utility is indeed set for AVID DNxHD MXF and not one of the other recording formats. If your HyperDeck will not lock to the MXF format, you'd likely want to give your nearest support office a call regarding the issue.
