No, no further complication, you just come with another case here, so I will sort it out for you...
If your read me above, "if you think everything is ok at the end of the tracking" specifically meant :
1/ the track is ok, you checked it all along the clip, and you have added an alpha output to keep the matte above another clip under : make a compound clip of those 2 clips > Render in Place with any codec you like
2/ the track is ok, you checked it all along the clip, and you have added an alpha output to keep the matte ... alone, because you just want to export it for a subsequent use. Render in Place and use a codec which support alpha. I guess you're not on Mac so I keep the ProRes 4444 aside and suggest a DNxHQ with alpha (of h265 why not actually).
What you experienced just comes from no alpha support in the chosen codec, since I understand you're in case n°2
